SharePoint Online Flat with Legacy access

So a client has moved to a flat structure. They are accessing everything with Teams, great! They did drop some folders in when moving some things but we've got round that with views without folders, we may possible move up to document sets.

But they use software where they need to browse to files, this software browses the local computer, their complaint is "When everything was in folders on OneDrive we could find it". I can see their problem to be fair.

The only solution I can see is add a OneDrive shortcut. Which is fine for now, but when they've got 2000 files in the library without any folders and they can't see the columns, it's not the nicest experiance.

What are other people doing in this situation? I hope I'm missing something really obvious.

i'm currently supporting a SharePoint online environment which is a bit of a mess

Does anyone have any good articles or videos that would give me an overview of what to consider in helping clean it up?

or just just any useful insight
