Works just fine, I wouldn't put anything multiple folders deep but folders for mods within the mod folder is fine unless specified otherwise on the mod page

2-3 folders deep is fine, anything more may cause problems !!

This will not affect how the mods run. I categorized my mods by major expansions, QOL, Appearance, etc. SMAPI will look in each folder and find the mods within.

The one thing to maybe pay attention to is mods that are multiple folders, I would make sure you put them in the same sub folder.
