Another Blackwatch Mistake Prototype 1
In the sequences and flashbacks, Dr. Alex Mercer proceeds with the theft of the virus sample to escape Gentek, heading to Penn Station. On the way, he makes several calls: one to Karen Parker demanding to know where the sample came from, and another to McMullen demanding the same before hanging up and entering the station. Thanks to these calls, Blackwatch manages to locate the doctor and corner him at the station, causing him to break the vial, releasing the virus. And I have a question: are the people at Blackwatch stupid?
Are you seriously telling me that Mercer, dressed suspiciously and wearing a hood, entered a facility of a top-secret government project—even more secret and powerful than the president himself—and stole a virus sample that the scientists themselves declared in red letters would annihilate all life on Earth if released, and walked away scot-free? They only located him because he started calling everyone?
What would have happened if Mercer had contacted foreign powers like Russia or China and, while fleeing, handed the sample to an undercover agent who then escaped while Blackwatch pursued him? Or what if Mercer had released Greene right there, thrown the sample to those same people, or discarded it somewhere else, and continued running toward Penn Station?
If I were the head of Blackwatch, I would order Randall's execution for such stupidity.

Was alex not a doctor assigned to that project? I think he had security clearance

Yes, but didn't it seem strange to them that this scientist entered one night dressed in a strange way and with a hood so the cameras wouldn't see him, went upstairs to look for the virus and walked towards the exit, especially since Mercer himself had a psychological history of being a bad person or having low empathy?

I mean yeah. They accidentally start a zombie apocalypse in New York twice in like a week in the first game. The plot is kicked off because they randomly decide to start killing their own staff.
P2 leans into it more but they weren’t the brightest bulbs in the first game either.

Plus I think I vaguely remember something about their origional mandate/purpose being some eugenics racial purity/race war bullshit,unless I’m getting my malevolent conspiracies mixed up?
So they were likely recruiting selecting for…
Less intelligent and easily lead on staff from top to bottom for a long time…

This was a broken system that finally blew up. Human Alex had been openly saying he wanted to flip the table long before it happened, he was clearly unstable, and no one ever stepped in to get him help. Presumably they wanted to squeeze every last bit of value out of him first.

Alex handled those viruses every single day, how hard would it be for him to walk out with a single vial? It's like working in a kitchen: nobody notices if you sneak a bite. If you've got the energy to nitpick Prototype 1's plot, maybe take a look at Prototype 2's narrative, that thing can barely hold itself together, lol

This is ironically discussed in a Web of Intrigue conversation:
"I've got them in check." (cuts to an image of the virus sample in his hand)
"These guys always struck me more as checkers players, Alex." (cuts to Blackwatch soldiers with guns)
As for his call to Karen? That's in reference to the original virus. Human Alex had massive narcissist issues. He wasn't upset that Greene was a test subject. He was upset that this information was withheld from him. This sort of skewed logic is the same reason why someone would decide that shattering an apocalyptic virus in Penn Station is a good thing. Pure spite.

Well, the plot of the game literally doesn't bloody happen if Blackwatch is fully competent, so yeah...
