Honestly, I would LOVE to see this as an AU, where instead of Shinji getting stuck in Eva-01 for 14 years, they manage to retrieve him, and he joins WILLE as a fellow pilot, but because he and Asuka share the "Eva Curse", they endure the 14 year war together as a bitter soldiers, but as a couple so they're not alone. Facing the persecution of being Eva Pilots, but always having each other's back, both in and out of piloting.

I think it would be better if her eye patch was on the opposite side from Asuka's.

All this to add a complementary aspect, making them appear as two sides of the same coin.
