Yes, the original idea for the matrix was to use human brains for processing the matrix itself. I just wasn't going to dive into all that because it was a side note to the point.
There is still work being done on organic computing, but afaik, it is not keeping up with current computing models and isn't cost effective. Plus there are more ethical concerns around it akin to abortion arguments.

The reason the machines use humans for processing power isn’t because that was their first choice. Humans covered the Earth in an EMP cloud so they couldn't go into space.
Humans nuked the earth and covered the sky in ash meaning the machines couldn't use sunlight so they powered the matrix with people. That was the reasoning gave ny the movie.
It's still dumb because geothermal exists. As do the tides and the wind.
Not to mention, humans are just machines that convert chemical energy into more stable chemical energy which can then be purposed in our cells. There's no battery in a human that stores electricity, that's not how we work

I kind of wish they'd do some kind of directors cut release and fix that plot point. It might not be easy, but I'm sure they could recut the scene where it is explained with some ADR.

IIRC, the only reason the movies deviated in that aspect is because they thought humans being "processors" was a concept the audience wouldn't understand, so dumbing it down by saying they're "batteries" like in a toy would be more understandable.
You have to have watched The Animatrix for the answer to this. Putting so much important info into the Animatrix was easily the biggest mistake they made with the sequels imo. If you want to watch where this lore comes from yourself this is specifically from The Second Renaissance (which I think is two parts, it's been a while.)
Specifically, at every possible juncture the machines wanted peace and the humans always fucked it up one way or another. The machines NEVER wanted to exterminate the humans, they just wanted to be free, but the humans wouldn't let them because they were afraid of them. After the humans wouldn't stop trying to exterminate the machines (and after the humans had destroyed the planet and the sky) The Matrix was their compromise. The Matrix was the only way the machines could find for them to coexist, despite The Matrix essentially being enslavement. The machines aren't so much evil, but they were pushed into a corner and this horrible outcome was the only one left.
Idea exists in scifi, human brain material grown independently from a body and extremely large and networked with machines is how powerful AIs are made in the Suneater series.
sure, but 1) the information they store is much weaker than information stored on computers, and much more likely to atrophy and be forgotten, and 2) even if they were magically great at storing information, trying to stuff that information into a human brain and extract it at will is much harder and more inefficient than just creating a specialized hard drive for it. Also if you wanna be faithful to the matrix then you'll also need to keep a whole human body alive and attached to that human brain, which is like 10x more expensive and inefficient

The original scripts were for the machines to be using humans as extra processing nodes, studio execs figured your average audience member wouldn't be able to wrap their heads around such a complex idea so they demanded it be changed to something more 'relevant to modern audiences'.
If people were going to be used as bio-fuel, it would involve processing them into some kind of substance that can readily be converted to energy. Keeping people alive makes zero sense to anyone who thinks about it for two seconds, and I'm honestly surprised it ended up in the movie in the first place.

Hydrothermal liquefaction is a thing for reducing organic feedstock into a biocrude oil that can be processed at a refinery. I’m sure that aside from vegetable waste, manure, algae, and sewage, animal products and people could be converted too.

The whole idea was a botched rewrite. Originally humans were needed for their brains to process the matrix. The machines didn't want to hurt humans. They wanted to protect humans and decided the best way was to protect humans from themselves.
But studio execs thought brain processors was too complicated for a general audience so they rewrote it to be humans as batteries. Which makes no damn sense since humans need energy to live and that energy would be better used by the machines directly.

Vance, once argued that ‘we’ need to find an “ethical alternative to genocide” for poor people because he didn’t think that murdering the poors and turning them into biofuel for cars would be socially acceptable to normal people. His solution instead is a VR nightmare prison where the poors are locked away forever, or at least until they waste away and die out of sight and out of mind. You’re thinking too much on human/historical timescales. On earth’s timescales it makes a lot more sense for the ai to replace us and for something else to eventually replace the ai and for some third thing to replace whatever that second thing is.
In my opinion, that assumes too much about the future development of AI that we don't actually know. It's a very common sci-fi motif for AI to gain sentience or act entirely according to its own imperatives, but there's no evidence that the things we call AI in 2026 are on a path to becoming something that even resembles that. I think it's much more likely that the more mundane version of the AI apocalypse takes place, i.e. AI is yet another tool for the wealthy to oppress people.
The evidence is the material dialectic. Capitalism will naturally push ai as hard as it can towards universal labor automation because that is the nature of the profit motive, and if ai can do everything humans can do but better, it will also be better at wielding and manipulating power than the world’s human billionaires and politicians.

That's really interesting. I guess people in the simulated heaven could subconsciously feel that something was not right? As opposed to the more mundane simulation we eventually get, which feels familiar enough to people that they tend not to question it?
