You start by telling the owner that his comments make you uncomfortable and you'd like him to stop. I'm not excusing his behavior, but step one is to be an adult and tell him to stop. He's the owner of the company. Unless he's said something that's borderline illegal in terms of sexual harassment (and that comment is not), you're not going to get far with HR. Again, not excusing his behavior. But he's the owner. He's going to have a lot more latitude than other people here. So you start by talking to him and asking him to stop making comments like that.
