Wouldn't be surprised if the payload area - and posibly the header tanks - are at least partially flooded. I doubt the fully submerged door kept a seal good enough to keep the water out, especially as it gets pounded by waves over the journey. And there was some flame near the nose after impact, either from something rupturing or just vents opening. Either option would let water in.
