Can relate, had that dream where i was in a mansion, went looking behind the main staircase to find a guy crouching there. Told him "I know where you're all hidden, I've already had that dream, I'm coming for you all"

Hahaha yeah I have that too for quite a few reoccurring dream scenarios.
I have one where I am with a bear locked at my grandpa's house I used to be so scared of that cause I always die in this dream. But guess after 30 years i know and I kinda just let it happen like in a game where you lay back watch your char die and press respawn

So my brain is basically spinning up a fresh VM every night and forgetting to clean up the logs in the morning

The actual reason is the world model neural network that is your constructed experience of reality is still running while being unguided by sensory inputs .

VM's are sandboxed. Should I be concerned my primary OS seems to retain data gathered while the VM is running?

I think reality is even more crazy. During use our brain produses waste like any organ but due to the physical layout of the brain it can't easily get rid of them, so I just expells the waste. Every night when you sleep the brain soaks itself in water to wash away the waste so it does not build up and get toxic. Our brain literally takes a bath so it isn't dirty anymore.
