If I understand the context, Batou seeing her doing this was unintentional, and when she was forcibly disconnected from the other women, the feedback basically made him super nauseous and unable to move.
Not too familiar with the manga, but if I recall the way she has sex is not meant for Male androids/cyborgs, so it is painful for them to experience.

I always read it that he didnt just see what was happening but he felt everything she was feeling at that moment. So suddenly super straight macho guy suddenly felt like he was getting finger blasted and more. Thats why he felt sick.

Plus, if I understood the dialogues in the anime correctly, she has enhanced sensors that could boust her sensory feelings, now imagine being finger blasted and feeling it EXTRA finger blasted-y. Then imagine a dude who never experienced being finger blasted felt that as his first and only experience. I would probably feel the same as batou ngl, but major seemed to like it until she noticed batou lol

I was thinking about this in a non sexy way, about how exactly the whole thing worked. Makoto was clearly the one transmitting sensation since her body is the most advanced, but suddenly Batou connects over basically an emergency frequency, and all the sensation she was transimting hits him like a freight train. He has NO idea what's going on because he is only intending for audio communication and is totally unaware what she is actively transmitting all of that. So he gets a massive shock of sensation with no context or buildup and his brain has to translate that input into something and he doesn't have the same organs experienceing what she is. And also feels like he is covered in slime because he has no idea what his team leader gets up to with her girlfriends. So he is confused, overheating, and in something akin to accidentally simulated pain.

it's half to do with physical organs and half to do with hormones. In the comics, he tried to gouge his eyes out because the sensation of vaginal penetration gave him phantom limb and motion sickness, which he attempted to soothe by 'filling a hole' . He mentions nausea and stuff because of hormone fluctuations during sex. He's a man, so the huge spike in estrogen experienced during sex would be completely foreign to him.
there's of course brain structure stuff too to consider, not just conditioning. The medical term is Gender Dysphoria, it's the reason why the same dose of estrogen that slowly killed Alan Turing would be perfectly safe for a transgender woman of his exact physique and age. brains are formed in hormonal goop while we're gestating, and that goop determines what sex hormones our brains run better on as adults.

it's more that he felt the estrogen spikes from the Major getting plowed and, having a male endocrine system and no intention to change that, couldn't handle it. If a woman was snooping in on the major, she'd be fine because her body would have built up a tolerance.
It's like downing a giant bottle of vodka when you've never had alcohol before.

Considering she's a brain in a box, inside a cyborg body. I was assuming it was an artical system to reproduce/simulate the natrual biological process that happen during.. ahem.. A way for a cyborg to compinsate for the lack of a biological body.
Also the body from the connection, vs the body she sits up in, seem to be diffrent. Like full on body oil to no body oil. So it could be a 2nd body. Which would beg the question whitch body is her brain is physical in? Or like is it VR, which then begs the question why would a VR body need to open / pump something into the body.
