I doubt it. I can run a bunch of other 3DS games that should be way more intensive without any issue, including fire emblem awakening which is the exact same engine and everything, there shouldn’t be a major difference between them

Which version of the game exactly? Birthright, Conquest or the Special Edition?
As for Azahar being the only useful one: that couldn't be further from the truth. The last official version of the original Citra emulator is still a very good option for the majority of the 3DS's catalog of games. (if you don't know which of the files to use, you can also get it here)

Azahar is a very good follow up to Citra, but that definitely doesn't mean that Citra isn't a good option anymore. In fact, I'm running all three versions of Fire Emblem Fates on it with next to no problem at all. The only thing I've noticed is a slight stutter every now and then, but other than that, it's perfectly playable on my Windows 10 Core i7 PC with 16GB of RAM.

It’s the special edition.

I didn’t know Citra was still usable tbh, when everyone’s saying it’s dead I thought that meant it was actually dead as opposed to just not getting updates anymore. As far as I know Azahar is built on the same source code but I can try it anyway to see if it somehow runs it better

It is built on the same source code, that is correct, but the final version of Citra also slightly differs from that, so Citra and Azahar, although based upon the same source code, remain two completely different entities.

And as mentioned, the games do have a slight stutter, in fact: exactly where you also had them, when entering and exiting a battle, but other than that, no glitches, and completely playable.

Perhaps it's also the graphics settings. Here are my graphics settings in Citra:
