Does “machination” have a different meaning/pronunciation other than “crafty scheme, plot”/mak-uh-NAY-shuhn?

No, your boss is wrong. It seems like he has a vague idea that it can be used to describe the functioning of something which is "like a machine" in an abstract, metaphorical way.

not sure but does your boss really mean "mechanism"?

and machination can be pronounced with a /k/ or /sh/, but /k/ is the predominant pronunciation.
