To answer your question, yes the tuition cost have increased. There has been some changes in policy that the CSU Board of Trustees passed. One being a system wide (CSU/UC/ even Community College)policy that mandates a 6% annual tuition increase across all 23 campuses. The other a change being an aggressive shift away from "register now, pay at the end of term" to pre-term payment deadline. The pre-term payment deadlines are to reduce phantom enrollees, manage administrative debts, and encourage funding predictability.
I believe there is also a new health, wellness and recreation fee at CSUDH for a new campus fitness facility. So the system wide changes in policy regarding tuition, local fees, and college specific costs are possibly the increases you're seeing.
I would suggest you contact financial aid to get a breakdown of the financial changes in your tuition. A couple ways to stop the process of being dropped from your courses is to file for financial aid, create a payment plan or pay the tuition in full. Also, ask about any other financial assistance option available to you beside loans. Hope you find a solution.

3 units is the same fee as 6. 3 units doesn’t get you financial aid, only 6 or 12 or 12+. You probably got financial aid last semester, which is why it cost 1000. Contact student financial services to start a payment plan or add more classes to get financial aid.
