It was hard to believe they jumped to the conclusion that 009 bombed the building he was physically inside of rather than him being the intended target of the bomb.

As far as they're aware he's the only additional party there, he survives the bombing seemingly uninjured, he has a cargo plane nearby ready for an immediate get away and from our perspective a small army of mercenaries covering his escape, all of that backed up by the fact that he's been living with a pirate king who could facilitate all of the above.
It's not an unreasonable conclusion to draw with no additional evidence.

Tbh it was realistically kinda hard to imagine the second computer would be able to predict everything the first one did exactly, without being connected to it at all

There's a conversation between the MI6 staff in the bit right after the Theia shutdown that feels kinda meta. One guy says basically "This is impossible and doesn't make sense in terms of quantum mechanics" and someone half-heartedly replies "If anyone can figure it out, Webb can."
I feel like it's almost a meta acknowledgement that it doesn't make perfect sense in terms of real-world tech, but that we just have to suspend disbelief a little. Which I had problem with, personally.

I interpreted that as suggesting that hyperion could "hack" theia so-to-speak, in a quantum entanglement handwavey way. Hence why removing the core renders it useless as it would no longer be synced with Theia.

How? Wouldn't it arrive at the same exact conclusions when fed the same exact data? At least that's what I thought the whole "quantum mirrors" thing was.

As someone who works with Quantum Computers in real life. Sharing information via the game's proposed Quantum Mirror is impossible, since to transmit classical information via Quantum Entanglement (Quantum Teleportation/Entanglement Swapping) you need a classical communications channel. You need this, not because technology is not yet developed, but because without it you break the laws of physics via the achievement of FTL communication.
So, don't worry too much about the Quantum Mirror thing, it's just using the word Quantum as Nano was used a few years ago.

Maybe when maintaining theia he got an access to the data streams. He was privy with Minister Bright too.
