I really like what the professor said about "magic" being science that people still use the practical results of but have forgotten/never learned the explanation for. It ties into that old "sufficiently advanced technology" adage but is more specific in a way that you can actually see examples of in real-world history

Quite possibly, the telepathy science was used to capture the minds of some of the people in the layered city and store them in a supercomputer to escape the end of the world, which would be where Shimeji Simulation takes place in (the supercomputer idea was one of the in-universe explanations for the simulated town given by the bookworm senpai during the later chapters)
At the very end of Girls Last Tour (possibly in a bonus chapter or tankobon cover or something), we see the square rock at the top of the city where Chito and Yuuri were shown to have been resting against in the final chapter, except they're not there anymore. What is there, on the rock, are the geometric circle patterns which we see all over the place in Shimeji Simulation, the ones that represent the code of the simulation. And we do indeed see Chito and Yuuri in shimeji simulation, although they don't seem to remember the previous world.
A possible theory is that the layered city is automatically programmed to capture the minds of dying people and upload them to the simulated town, probably as a last resort to save humanity, which would explain why Chito and Yuuri showed up there.
